I'm getting confused as to what filing online means. I have rang HMRC for more information on this but it makes no sense still.

Am I already filing online by submitting P45 and P46 through the IR secure mailbox on payroll or is there something else I need to do?

Sounds like it's online. Presume the transmission is electronic - in other words, you don't have to print pieces of paper out and put them in an envelope?

For payroll, filing online covers the in year forms, such as the ones you have mentioned, and the end of year forms P14 and P35.
