A memeber of staff is on holiday next week so I did an advance pay on sage instants, so he got week 52 and what would be week 1, for a normal week the deductions are around £65, this time for the same amount it deducted around £65 for the week 52 but the advance it deducted around £90.
Does anyone have a better understanding of why this may be?
Could it be something to do with the tax code change after the start of the new tax year? Would the payroll software have accounted for this when you ran week 52. (That is, if you ran week 1 with the old tax code?) Just a thought.
It must be, I'm just hoping that it will sort itself out in the new tax year as his first pay will be zero so it should give a rebate, hopefully, if not it might mean ringing HMRC :(

You can never get a rebate in w1/m1 of a new year, just as an employee with a w1/m1 tax code never gets a rebate.
I called HMRC and all they said is that when I run week 2 next week he should get a rebate as I've put him through as a "dont pay this employee" this week (your never wrong Tom ). I've also just realised that I didn't advance the pay just paid it in a lump, however when I looked at how much it would be advanced it was more or less the same, which I think points towards an inabilty to do this (so you're right to Pauline ). Anyways I told him last week it was a bad idea at this point in the year but he insisted so it's not my fault. He has just got a payrise, a bigger allowance and will get a further reduction in tax next week so he shouldn't really moan. As for week 53 well I just don't know, I shouldn't of had a week 53 as my next process date is 06/04/13, (though you could be right Tim ). Anyway I have submitted my end of year before they shut everything down, but can't send my first submission of the new until saturday, so now I have to go into work . Here's hoping next year will be a lot easier.
